We have an AAIS FO-6 policy. If lightning damages a tree, causing electrical damages and well pump damages is there coverage under the AAIS FO-6 policy? At one point in the policy it states it does not cover well pumps, but is there an exception since it was from lightning?

While lightning is listed as a covered peril, the coverage section includes this phrase: "…unless the loss is excluded under the General Exclusions:"
Then under Property Not Covered Under Coverages E, F, or G wells and well pumps are excluded in number 9 along with other equipment unless specifically scheduled on the declarations. There is no exception in that exclusions section for wells and well pumps.
Policies provide coverage for certain property against damage from certain perils. Exclusions for certain property are not overridden if the damage is from a covered peril – had the drafters of the policy wanted to provide coverage for that given property, they would have made that clear, either by including it in the covered property or listing it in an exception to the exclusion. There is no exception to the well pump exclusion, so even though lightning is a covered peril, there is still no coverage.
